The executable in the two editions are the same. The difference is that the portable version does not ship with a installer and is preconfigured to have the configuration files located next to the executable. The standard edition will place your configuration files in your personal data folder which is protected by windows.
Many people like the portable version because they can download it, try and delete it without trace if they don't like it. It gives you a little more control.

The Portable Version is awesome, thank you :D

I got the portable one when I downloaded your latest version.

Not cause I want to be able to remove it, I already know it rocks and i aint removing it.

I just like to be able to copy the program folder to another system, or a new harddrive, without having to hunt for whatever location Windows put my saved settings.

Many people prefer the portable over the installer. A lot more than I would have expected. The big problem with installers is often that you don't know what it is doing to your computer while installing. You don't have that problem when using the portable version.
